A higher level will result in higher base statistics, which in turn could make a character capable of wielding more powerful Weapons and Armors. Higher Mission Ranks have a Character Level requirement too. Certain other things, such as Blast Badges and SUV-Weapon Units also have their own Character Level requirements.
